This is bugging the crap out of me.

If it helps, here's what the two choices would look like:

“Griffin and I will be test-flying Jumper Six today, Rod.”

“Griffin and I will be test-flying jumper six today, Rod.”

The uppercase looks weird to me, but the lowercase doesn't look much better.

*mutters about stupid puddlejumpers*

Jumper would normally be lower-case, I believe, which may be why it looks odd to you. However, in this case, you are referring to the title/name of a specific jumper and therefore you capitalize.
